Analysis, visualization, and writing software for Unix-based systems:

If you have a Windows machine, install Linux. Ubuntu is good. You can use a virtual machine.

Necessary for graduate students: LaTeX and variations.

Strongly recommended: Python. Just use Python.
Strongly recommended: graph-tool. Complex networks analysis with Python.
Jupyter notebooks.
In aid of the above and all things Pythonian: PEP 8 -- Style Guide for Python Code, a reference for coding well in Python.

Other options:

NetworkX: Alternative complex networks analysis with Python.
Gephi: Open source; data analysis built-in.
Graphviz: Command-line tools for producing graph visualizations. No analysis.
